This Organizational Chart displays the government organizations working within the Banana River Lagoon.

The majority of Banana River lagoon is federal property managed by Merritt Island National Wildlife Refuge (MINWR), Kennedy Space Center (KSC), and Cape Canaveral Space Force Station (CCAFS). Florida's Department of Environmental Protection (DEP) manages approximately 30,000 acres of the northern lagoon as the Banana River Aquatic Preserve (BRAP), and Brevard's Environmentally Endangered Lands (EEL) Program manages 436 acres in Sykes Creek as the Ulumay Sanctuary.

The US Army Corps of Engineers (USACE) is responsible for the Banana River Intracoastal Waterway (ICW), Canaveral Harbor Lock, and the Port Canaveral Bridge. The USACE maintains the ICW's markers, dredges the port and barge channels, and operates the Canaveral lock and drawbridge.

The Banana River lagoon has been recognized as an estuary of national significance by the EPA's Indian River Lagoon National Estuary Program (IRLNEP), and is locally managed by the Indian River Lagoon Council, a Florida Special District.

Brevard County's Save Our Indian River Lagoon (SOIRL) Program has planned or completed several restoration projects within urbanized southern Banana River lagoon. The program's restoration projects include sewer utility repairs, septic to sewer conversions, stormwater redirection, and residential canal muck dredging.

Florida's St. Johns River Water Management District (SJRWMD) Governing Board decides water policy, and SJRWMD Area 5 oversees the lagoon's water quality. Florida's Fish and Wildlife Conservation Commission (FWC) conserves natural areas, performs scientific research, regulates fishing and hunting, and enforces the law within the Banana River lagoon.
